Get an Intake and full exhaust with a deeper tone depending on what you want.

Do you want to tune it or tune it up? tuning it up you could replace pretty much anything under the hood...change your spark plugs, wires, ignition coil, all belts, water pump, do all fluids, tranny/oil/coolant...

plus much more than i cant think of.

Something that will drastically improve the torque curve and sound of your car is a good full exhaust system, INCLUDING a header. However, a system like that will cost you about 1000 bucks for the full shabang. And after you spend all that money, you say to yourself- dayum... I shoulda gotten a GT. yep.

95 mustang cat

Like jeff said, the pacesetter catback, a 95 mustang cat(1 1/4 Cat), and the pacesetter header does fairly nice on the 1.9, Just make sure you re-coat anything you buy from pacesetter their high temp paint sucks it took me about 45 minutes of running the engine before all of the paint from pacesetter burnt off the header. I Re-coated it with VHT Flameproof.
