I basically need both side quarter panels because the rust is so bad...I really want to get this done RIGHT, I know it is rusted through so it would be very hard to fill. How much would this cost at a "local" bodyshop? Just to have the new quarter welded on and sanded down, I can primer/paint/clear. Even if they just attempt to fill the holes, how much will it cost?

Replacing the entire panel will be more of a pain in the ass than just fixing the spots. If you ever look at your Escort with the hatch up, you´ll notice that the rear quarter panel is folded over and spot-welded onto the C-pillar. The same goes for the front fender panel, it´s folded over into the engine bay and welded onto it.
To replace the entire panel you´d have to break apart these welds, among others to get that panel off to replace it. your best bet is to cut out the rusted spot, grind it down to good metal, weld pieces of metal or fiberglass onto that spot, bondo it, primer, and paint what is needed. Then get some rust protection in behind there. ;-)
